Question: My jeep runs very roughly for about 2 minutes after leaving it parked overnight and then smooths out.?

I've replaced the upstream o2 sensor and cleaned the IAC. I would suggest checking/ cleaning/ replacing your air filter. If that doesn't work, check/ replace your fuel filter, and run some injector cleaner through it.
